Yes, via the scripts tools in SSH, you will need to be logged in as root. 

If you receive errors like:

[error] Cannot load the ionCube PHP Loader - it was built with configuration 2.2.0, whereas the running engine is API220090626, NTS
[error] Zend Optimizer requires Zend Engine API version 220060519.
[error] The Zend Engine API version 220090626 which is installed, is newer.
[error] Contact Zend Technologies at http://www.zend.com/ for a later version of Zend Optimizer.

Run /scripts/phpextensionmgr list
Then you can run /scripts/phpextensionmgr and install IonCube (or whatever extension you are working with) to reinstall it correctly.
